What does ‘’ Pulse Now! ‘’ do?
And why the hell does the counter stop when it have reached like 40k key clicks?

Pulse Now sends in your pulse. And what do you mean when you reach 40k key clicks it stops?

Alright, well when I do it… the counter stop o.O… you know the Icon on your Taskbar.
The same when it reaches 40K clicks… the counter stop ( the icon on your right bottom )

You must have your auto-pulse set to 40k keys, which means that it sends your pulse to the website at 40k keys, and thus resetting your local key counter. You can view your actual stats on the website.

You got me wrong, it appears a red K or R on the icon.

You mean that once the Whatpulse client reaches 40,000 keys it stops registering? If that is the problem then no idea why it would happen but the easiest solution would just be to set the client to pulse at every 40,000 keys so it starts counting again.
